If I go alliance? Right now I've got http://www.wowhead.com/npc=44481/diseased-hawk as a pet (unique to horde since you can only attack them once you have the quest).

1. Yes, you will be able to keep it, nothing is removed when you do any sort of transfer.
2. That quest is not Horde only as I did it on my Gnome Priest not too long ago.
